I recent upgraded from phpMyadmin 2.2.6 to 2.3.2, and noticed that the new version has some new features, e.g., bookmark queries, foreign keys, tooltips. These new features require setting up one or more extra tables for phpMyAdmin to use for storage. Are these new features worth the trouble of setting up the tables?

I have yet to try any of the new features, did you get around to installing them yet?

I just haven't found myself needing the extra features so I haven't set them up. Then again, I don't use phpMyAdmin that often as it is...

I just got around to playing with the config file.

I switched the authentication method from "config" to "cookie". This has two advantages. (1) It's more secure, since only the "control" user's password has to be in the config file. (2) It allows you to log into (and out of) phpMyAdmin as any MySQL user, and then you get the access appropriate for that user. If you have various MySQL users with different access privileges, they can all use the same phpMyAdmin installation.

I enabled all the extra features. The only one I've tried so far is the bookmark-query feature. That's handy, because you can save commonly used complex queries, and access them from a dropdown menu.
