How easy is it to do a fresh reinstall of 6.5? We have modifications in place at our board, and they are causing troubles in some areas. Is it relatively easy to do a fresh reinstall?

Just re-install - you can then re-install any mods that you wish to install.
The existing mods will not affect a fresh install.
Alternatively post your errors in the respective modifications posts, as what you have found may be affecting others, and we can all work to a better solution.

If you keep your includes folder and FTP a fresh copy of 6.5 on your server you will effectively "reinstall" 6.5 on your server without any modifications. After that you can start adding each modification in turn and monitor the problems that might arise.
Have a look at Beyond Compare by scootersoftware.com which is a tool that shows you the differences between files and folders. That will allow you to quickly add some of your modifications back in (provided that you kept a backup copy of your existing .threads installation with the modifications)
